How much memory is actually free, can you include the output from the command "free" in your reply? What else runs on this server? What is the system load before and during your query?

While it's more likely the other comments about vacuum will be the ultimate cause, performance will also be degraded, sometimes significantly, if your system has too many other things running and you are actively using swap space.
